In the first issue, they covered the Baxter Building being raided as a secret hideaway for mutants...rather like the Dutch Resistance did in WWII. I think that scene was there to imply that is Sue is there under duress, because they are holding the fate of someone near and dear to her (Franklin, most probably) over her head to guarantee her fealty to the cause, willing or not.
